River is kidnapped and killed after the Silence finds out the Doctor is not dead. 

“Don’t you wish you’d died by Lake Silencio, now, Doctor? Don’t you wish you’d died instead of her? Wouldn’t it have been better to die rather than see your loved one stop breathing before your very eyes?”

The Doctor looked down. The weighth of loss and defeat was unbearable.

So, he whispered: “Yes.”
